- 9 immune cell subsets from 19 rheumatoid arthritis patients, 62 systemic lupus erythematosus patients, 40 idiopathic inflammatory myopathy patients and 64 healthy controls were collected. RNA-seq was performed with each immune cell subset sample. After filtering of the gene expression data, read count data mapped to each gene are provided as txt files.

- 27 immune cell subsets from 136 systemic lupus erythematosus patients and 89 healthy controls were collected. RNA-seq was performed with each immune cell subset sample. After filtering of the gene expression data, read count data mapped to each gene are provided as txt files.

- Peripheral blood, muscle tissue, and bronchial lavage fluid were collected from 6 idiopathic inflammatory myopathy patients and one healthy control. For peripheral blood, CD4T cells were collected and scRNA-seq was performed to quantify gene expression. For muscle tissue and bronchial lavage fluid, CD45-positive cells were collected, scRNA-seq was performed, gene expression was quantified, and CD4T cluster was selected. After filtering of the gene expression data, read count data mapped to each gene are provided as txt files.

5 B cell subsets from Systemic Lupus Erythematosus, Systemic Sclerosis, Myositis, Mixed Connective Tissue Disease, Sjögren’s Syndrome, Rheumatoid Arthritis, Behçet’s Disease, Adult Onset Still’s Disease, ANCA-associated Vasculitis, Takayasu’s Arteritis patients and healthy controls were collected. RNA-seq was performed with each B cell subset sample. B cell receptor sequences were aligned. B cell receptor repertoire clonotype data are provided as text files.

Whole blood and 28 immune cell subsets from Systemic Lupus Erythematosus, Myositis, Systemic Sclerosis, Mixed Connective Tissue Disease, Sjögren’s Syndrome, Rheumatoid Arthritis, Behçet’s Disease, Adult Onset Still’s Disease, ANCA-associated Vasculitis, Takayasu’s Arteritis patients and healthy controls were collected. Whole genome sequencing was performed with whole blood samples. RNA-seq was performed with each immune cell subset samples. After filtering and normalization of the gene expression data, eQTL analysis was performed in each immune cell type (416 individuals in total). Clinical data, read count data and eQTL summary data are provided as txt files.
